Arc 2: Zero Mission (Epilogue)

Following her exploits on Planet Zebes, Samus' suit powered down: a so-called "proximity barrier" prevented the suit's most powerful upgrades from working, a pre-caution the Chozo took were their technology ever to be replicated successfully. Even if she wanted to, the amount of energy the likes of the Screw Attack and Gravity Suit cost simply wasn't viable for Samus.

Upon her return to Galactic Federation HQ to collect her payment for a job well done, the Federation threw in a bonus of sorts and granted Samus a brand new gunship.

Meanwhile on Zebes, Space Pirate units consisting of Zebesians soldiers and medics scrambled to their fallen leaders. Pirate High Command ordered them to restore the destroyed base and soon reconstruction began. Mother Brain had a back-up booted up and upon reactivating she demanded she be given a body this time around. A massive tank was built to heal Kraid. In case of Ridley, his wounds were to severe to heal him on the spot and thus they quickly escorted him to a frigate nearby where they commenced surgery and fitted him with bio-mechanical implants and parts aimed at healing his maimed body.

One of the Pirate Commandos Samus took out was so severely wounded, merely his brain and spinal cord remained intact. It was decided to turn him into a cyborg and use him as a bounty hunter of sorts, one to do their dirtiest of jobs. Whilst being biomechanically reconstructed, Weavel harbored a strong resentment against Samus and hoped to get his revenge against her some day in the future...
